Bonnyrigg started the match in the front foot and went close from efforts from Cammie Ross and Rudi Bryce.
The away side struck first after 20 minutes with a Robertson close range effort.
Both sides continued to create opportunities but it was "The Rose" who scored an excellent Cammie Ross goal after some great work from Kalum Higginbotham.
Dundee threatened before the break but the it remained level at half time.
The Premier League side continued to control the match at the start of the second half with the match then being broken up with a number of substitutions from both sides.
The full time side were able to score twice within the final 5 minutes through goals from Acquah and Koumetio to seal the points.
